- What array platforms does Genetrix support?
Genetrix supports arrays from Affymetrix and Illumina. These include expression, RNA, µRNA, SNP,
DNA methylation and protein data.
- There is an array that Genetrix does
not currently support. How can I analyze my data?
We make every effort to support the needs of our users. If there is an array that is not currently
not support by Genetrix, please send support a message.
- When and how are updates issued for
annotations?
Epicenter Software monitors updates made by
NCBI, Affymetrix, Gene Ontology and other publically
available databases for new and, or updated annotations.
These annotations are then added and, or modified to meet
the requirements of Genetrix. Once prepared, the
annotations are made available for download via the
Epicenter Software server. Access to the server is
granted through Genetrix. Depending on the settings in
your genetrixconfig file, updates are automatically
checked every 7 days. Please note that non-academic
users should make themselves aware of any policies
regarding the use of such annotations, as commercial
users may have to secure written permission for their
use.
- What genome builds does Genetrix support?
For array analysis, Genetrix supports all the organisms and builds of the Affymetrix arrays listed in the download/update section of the program. For
array analysis and displaying chromosomal information, genomic sequence and other regions in the DNA, Genetrix
fully supports supports Human (Hg18, Hg17), Mouse (Mm9, Mm8,
Mm7) and Rat (Rn4). Genetrix also supports track-based information for Kaposi's Sarcoma Herpes Virus (KSHV).
- My 30-day trial has expired. How can
I continue to use Gentrix?
Please consult with support at Epicenter Software for licensing Genetrix.
- What are the advantages of using the 64-bit version versus the 32-bit version?
Genetrix (x64) takes advantage of the 64-bit computing architecture of the CPU.
This allows for faster computing of analysis, reading in data and of drawing
graphics and images. This becomes useful especially when dealing with large data sets and multiple data sets. Users can
take additional advantage of multicore processors since Genetrix also supports multi-threading.
In this case, multiple processes may be directed to individual cores so that
computations may happen in parallel.
- Is there help documentation or a user manual?
We are currently creating a help file to be used in conjunction with Genetrix.
The help file, Genetrix_help.chm, should be located in
the default installation directory. Users are encouraged to read through the help file to get
themselves started. If your version of Genetrix does not have a help file, you are encouraged to update to the newest version of the program to take advantage of its use.
The help system
is also available online as a searchable website. Additional documentation may be found here.
- Why doesn't the image capture function/icon work?
Part of the installation from the setup file did not complete.
Rerun the setup file as
administrator or open a DOS/command prompt window. Navigate to the following folder, C:\Windows\System32. Type
regsvr32 ImageHandler.dll and press Enter. A prompt should appear saying that the dll
file has been successfully registered. After restarting Genetrix, the image capture function will work again.
For
Windows Vista users, type cmd in the Start Search box near the start button. Right click the cmd when the option shows and select Run As Administrator option.
Follow the steps as above.
- If I have my own annotation files that I would like to use, how can I use them?
Users are welcome to use their own annotation files as default/reference annotations by creating text or tab
delimited files in the same format as those currently provided by the program. Annotation files should retain the same
filename, header and columns of data in the appropriate order.
- What operating systems support Genetrix/Genetrix (x64)?
There are two versions of Genetrix, a 32-bit (x86) and 64-bit (x64) version. Genetrix is supported by Windows 7, Vista, XP, Server 2008, Server 2003, 2000, NT, 98 and 95. Genetrix (x64) is supported by the 64-bit versions of Windows 7, Vista, XP, Server 2008 and Server 2003. Mac users can use Genetrix by running Windows on a virtual machine via Parallels or VMWare Fusion or through a dual boot system via Bootcamp and Windows. Genetrix is currently not supported on Linux machines. Genetrix is not supported on IA64 machines.
- Why can't I connect to MySQL from Genetrix to access the gene annotations?
v3.45 and above: Please ensure the following files in your installation directory: ../Annotation/errmsg.sys The gene annotations database is created only one time when the annotations are first used.
v3.43 - 3.35: The most common reason for not being able to connect to MySQL in order to access the gene annotations is that MySQL was not configured correctly. To reconfigure MySQL, run the following program C:\Program Files\MySQL\MySQL Server 5.1\bin\MySQLInstanceConfig.exe. For Windows Vista users, the program must be run as Administrator. Right click the .exe file and select "Run as administrator." Follow the default prompts until asked to provide a
password for the root account. On this same window, you
will be given the option to "Create An Anonymous Account." Designate any password you choose
for the root account, AND select the option to "Create An Anonymous Account." After reconfiguring MySQL, Genetrix will automatically load the gene annotations into MySQL for your use.
- Can you analyze my data?
Epicenter Software does not analyze data for
clients.
