Viewing and Editing Project Information

You can view or change basic Project information through the Project Information window. This includes selecting the species, adding or changing annotation files, adding notes, or deleting platforms. Note that project-related annotation files are designated during import and rarely need to be changed.

The Project Information window opens automatically at the end of an array data import (see Importing Array Data from Text Files and Importing Array Data from Cel Files). You can also open it from the main icon window if the project is open.

With the project open in the main icon window, click the Project icon

The top of the window shows the name and species for the project. The Platforms section shows platforms and their associated annotation files.

The lower left portion of the window contains a list of the data platforms included in the project, along with the number of samples and number of observations included for each. The lower right portion of the window displays a list of all samples in the project, and displays columns indicating the data platforms included for each sample: E=Expression, M=Methylation, P=Protein, R=RNA , S=SNP, u=Micro RNA.

You can change the display or change project data as follows:-

To	Do the following
Limit the samples list in the lower right pane to a single platform	Click the column heading for the platform.
Select the correct species for the project The species selected affects the gene annotation data that will be available in the project. If the correct species is not displayed, Genetrix did not recognize the species in your imported data.	In the Species field, select the species from the drop-down list
Select a platform and display related information for it	Under Platforms, select the platform from the drop-down list.
Delete the selected platform from the project	Click Delete this Platform.
Display any additional annotations associated with the selected platform	In the Annotations field, select from the drop-down list.
Add notes for the project	Type the notes in the Project Notes field.
Add notes for a platform	Within the Platforms section, select the platform from the drop-down list. Type the notes in the Notes field.
Add an annotation file for the selected platform (This is ordinarily only done if you need to change the chip-specific annotation file after the project data is imported.) Note: before an annotation file can be added, it must be stored in the Genetrix Annotation folder applicable to the species and platform. See File Preparation for Importing Text Files or File Preparation for Importing Cel Files for further details.	Click Add new Annotation File. Select the desired annotation file, and click Open.
Remove an annotation file for the selected platform (This is ordinarily only done in the process of changing from one chip-specific annotation file to another.)	Ensure the desire annotation file name appears in the Annotations field. Click Remove this Annotation File.
Save the displayed sample and platforms list to a text file	Click the Save to File icon . Navigate to the desired location and enter the file name for the file. Click Save.
